Oligo Design

If you use oligonucleotides as primers for PCR, RT-PCR , probes for qPCR applications or sequencing, the result of your experiment strongly depends on the properties of your oligos.
Physical properties are:

  • the number of bases (length of oligo)
  • the series of bases (sequence of oligo)
  • the proportion of guanine and cytosine bases of a sequence (GC content)

Other parameters which should be considered are free hydrogen bonds which lead oligos to

  • form structures and / or
  • build self-dimers or dimers with other oligos
